Well, Cooper was wearing a bullet proof vest - so that would mean he didn't have any holes in him. So unless Mr C has amazing powers of regeneration (always possible I suppose!) that should distinguish him.

Yep, Doc Hayward even showed him the bullet they extracted (Walther PPK, according to Albert). Both wounds are in identical places - Cooper was heavily bandaged around the waist when he woke up in hospital.
Earlier on in another thread, someone speculated that Cooper's gunshot scar could be used to identify him. Guess that's out of the question now.
