I've been diligently searching anything about Annie and it's made me think of Hawk's "quest." I had a bit of a eureka moment.
If Hawk was to look in Laura's diary, he should find Annie's message about Cooper, right? But... What would it have to do with his heritage?
I just finished watching FWWM earlier today. Laura gave her diary (the one with the missing pages) to Harold before Annie gives her the message, so it's very likely she never wrote it down in that diary. BOB/Leland tore the pages out before all this happened, which is why she went to see Harold: "nobody knows about you" she told him, hoping it would be safe.
All that I've read on the issue(s) indicates that Annie has been retconned from the whole thing, which is probably the most stupid decision Lynch and Frost have ever made. I don't care what people think of her character's late introduction, her alleged insignificance to the whole plot, or whatever, she was the main motivation for Cooper to enter the Black Lodge in the first place, and a really important part of FWWM. Those things should not be ignored, not by fans and least of all the creators of the phenomenon that is Twin Peaks.
As for "what's missing", I'm sure it's either the owl ring - that was "missing" in the prologue of FWWM, and it's also of the Indian heritage - or the key to Cooper's room, which is on its way to Twin Peaks.
Kuzpo, do you happen to have a source on that? Because I remember reading to the effect that they weren't interested in bringing her back, but that's definitely not the same as being "retconned" (which, basically, would mean "wrote out of existance").

I don't have any rock-solid information on the issue, and I'm sorry if I expressed myself a bit wrong here; according to several sources, Mark Frost has (falsely, and repeatedly) declared Lana as the winner of the Miss Twin Peaks contest in '89 during his book tour for The Secret History of Twin Peaks. Also, it's a bit odd that Annie or Windom Earle have not been even mentioned once yet in any context. But, of course, we're still five episodes into a total of 18 🙂
The book is not tied to the new show ( though an idea or two has been included, Tamara Preston being one ), David said that's M.F.'s idea of the TP world.
In FWWM, Mike had the ring, when attempting to warn Laura ( Leland revs the engine so he can't be heard ), and later at the train car he throws it in to her so she can wear it & stop Bob taking her over.
They received the torn pages because Hawk found them at the traincar. They found the diary from Harold's house after the suicide, it was also Hawk who found it (if I recall correctly). If the Police and FBI read the diary and the ripped pages and missed the bits about Coop, they did a lousy job at the investigation and it seems not likely or a poor resource use in the story. I don't think it's that.

I love this show.
I just rewatched the first season. After Leland went crazy and is dancing/crying alone in the Great Northern, Coop and Hawk are watching him. Coop asks Hawk, "Do you believe in a soul?" Hawk says: "Several". He goes on to explain his belief system and essentially outlines tulpas.
