Then, in Part 17, Cole reveals some conveniently withheld information about a plan that he, Cooper and Jeffries had to tackle Judy. And Cole explains what Judy is. This would all have had to go down prior to the events in FWWM, since Jeffries was already missing during most of it.
So.... why doesn't Bad Coop -- who has Good Coop's memories, and even remembers when Jeffries returned to FBI HQ in Philadelphia -- know what Judy is?
Plus, Jeffries says that Cooper had already met Judy. When was this? Or is it something we've just never been shown?

You got it slightly wrong. Cole says he, Briggs and Cooper had a plan about Judy, shortly before Briggs and Cooper disappeared. Jeffries having contact with her before that could be consistent.'
But yeah, why wouldn't Mr C know about this? The only explanation would be that Briggs was in contact with the Good Coop in the lodge.

So, yeah, Cooper (good and bad) should know who Judy is. Hmmm.
It's possible it's knowing who/what Judy is in the abstract vs. knowing which human she is possessing.

My impression was that Judy inhabited Sarah many years after BOB was in Twin Peaks. Maybe not long before her scene in the supermarket.
Ah well, does the horse really know the jockey? It's possible none of the possessed knew much about their possessors, beyond what they were allowed to know.
I thought that whole section about Judy was a load of tosh, though. It just smelled of "Let's wrap this up quick because we're almost out of time" to me.

That's what I think as well. It doesn't make sense (I think) to ret-con Judy's possession of Sarah back to 1989; it seems to be a more recent development. Maybe Judy did it to be waiting in case Cooper brought her back to the present?
But it is true that Gordon's narrative about Judy felt just a little too tidy to be the whole story.
It did seem pretty firmly established that Mr C/BOB did not know who Judy was, which is odd, them both being evil Black Lodge folk and all. So this is a head-scratcher.
Maybe he knew "what" Judy was but not "who" Judy was in possession of. If Sarah was a recent development, he would not necessarily know. Judy may previously been hosted by someone in Buenos Aires.
