She definitely tells Cooper something he doesn't like the sound of. My theory, after watching the final, is that she says something to the effect that that they are caught a infinite time loop that they can't get out of it. Cooper only realizes this after she says it, hence the shocked look. The fact that they are back to that whispering scene in the lodge at the very end, to me means, Judy won and they are caught in an infinite loop (think Philip Jefferies symbol).

She wants mushrooms on the pizza this time (Dale hates him some mushrooms on his pizza), seriously, I think the reason we are left with that as the final picture of the story indicates its extreme importance to overall story. While I am not sure to agree with your assessment of the whisper, I am continuously going back to it at this point.

There's also all the stuff from the original series of Laura in the waiting room saying after Cooper ask her are you Laura Palmer and she says "I feel like I know her" so that could possibly be Carrie we saw when most people thought it was Maddie
