Yes, the lyrics match what happens when Diane sees herself.
When the song finishes, there is applause at the moment Diane and Cooper kiss.
Also Audrey's dance is the total opposite of Diane having sex- the more Audrey enjoys the dance, the more Diane gets freaked out by the sex.

I am also interested in the 4 cars that drive by Big Ed's during the final shot with the credits, and how they seem to sync with the cars in the gas station with Dale and Carrie. The entire scenes don't sync as they are different lengths, but the cars seem to.

Have been skeptical about sync points - until now.
This seems perfect. From the lyrics of the Vedder song (especially regarding Diane viewing a "reflection of herself"), to the sync of the Audrey's Dance beat to the music in the motel (which starts off perfectly, but gradually becomes out of step as the sex becomes increasingly awkward and detached).
Not sure there are any revelations or theories to be born out of syncing - but certainly a stylistic flourish from Lynch.

Audrey and Charlie enter the Roadhouse as Diane and Cooper are about to enter the motel. They both turn and face the door/bar at the same time.
Watch the camera angle of Eddie Vedder and Cooper as he gets out of the car - it follows him around and even reverses back a bit when Cooper goes into the hotel lobby.
The song ends when D & C kiss and there is applause.
There is an ominous change in music in the motel scene which matches when he announces Audrey's dance which fits in perfectly before her music starts. It's also as if Audrey is dancing to the My Prayer music.
Then there are the My Prayer lyrics "And here in my heart you will stay" (which then stops) just before Charlie says "Here's to us" and Audrey follows with "Here's to Billy".
Then as Diane finally starts to fall apart, her music changes and the fight scene happens in Audrey's causing her to end her dance to the lyrics "at the end of my prayer".
Finally their faces (D & A) are superimposed above each others in almost the same position at the end.
The idea that Vedder's song goes well with the show is hardly surprising given Lynch specifically chose the musicians and songs used for the show.
As far as syncing, it isn't from Lynch. It's from whoever chose to mash these things up.

If you read the credits of every episode you will see David Lynch is listed as an Additional Editor and also the sole credit for Sound Design. So the sync theory still holds.

I don't need to read the credits to know Lynch was capable of doing this if he so chose. The sync theory doesn't hold because the only other person to receive an executive producer credit besides Lynch and Frost on this Season specifically shot down the idea, 3 different times. Yes, I watched the video, that doesn't change the fact that we've been told that Lynch did not INTEND the parts to be watched in this way. Is there some merit to it from an entertainment standpoint? Sure, but it isn't from Lynch.

There are no sync points, at least from Lynch. Sync points imply the scenes were purposefully meant to be synced together and we know that isn't true.
