I'd like to address something that's been bothering me and that is the idea that Bob is occupying Cooper's doppelganger and not Cooper's actual body. But can a spirit like Bob occupy a doppelganger in the real world? I'm thinking not. If this were the case why would he have not used doppelgangers all along instead of using people like Leland Palmer? Bob would have an endless supply of bodies with little effort. When Cooper's doppelganger first appears he chases Cooper down and grabs him. It's at this point Cooper's spirit is transferred to the doppelganger and Cooper is stuck, unable to leave. Bob is then able to occupy Cooper's body and leave. This was made possible by Cooper's agreement to give his soul to Earle in exchange for not killing Annie. Earle kills Cooper but this is quickly reversed and Bob appears screaming you can't ask for a soul and takes Earle's. Earle has broken some rule and pays the price for it but in reversing Cooper's death Bob now has a claim on his body and can occupy it. Bob for some reason though must return to the waiting room in 25 years at which point Cooper could then claim his body again. Bob has no intention of doing this though and this is where Dougie Jones comes in.
Who created Dougie? Was it Bob to send as his replacement after 25 years? If so why create it 20 years before it's needed, risking it's discovery? No, I think Cooper realized Bob would never willingly come back and would seek to destroy Cooper and keep his body. Making him non-exist-tant. Cooper asks Mike to create Dougie for him to occupy when Bob attempts to destroy the doppelganger Cooper now occupies. Dougie though is a copy of a copy. A degradation. Making him a dope without Cooper's memories. When Cooper asks Mike to make a doppelganger in the hospital he tells him “I need you to make another.” Why would Cooper ask for Mike to make “another” if he wasn't the one who asked for the original Dougie? Cooper asks for another because he has spent time with the Jones and he realizes the impact his creation has made on them and he feels responsible.
How did Cooper learn to make a doppelganger? Well, he didn't spend those 25 years doing nothing. He was learning. Anyone notice that near the end that Mike and the Arm are now helping Cooper? So much so that Bob is now even reluctant to return, unsure of their aid. Dougie doesn't appear in any records prior to 1997 so it's safe to assume he was created prior to that. Diane's doppelganger was created around 1993, trapping Diane in both body and spirit in the Black Lodge. Diane’s doppelganger is able to leave because it doesn't have her spirit. Bob controls it. I believe Cooper learned how to make a doppelganger from seeing Bob make Diane's.
When the 25 years are up and Bob is due to return he has another plan. The evil doppelganger of the Arm creates a new exit from the waiting room dropping Cooper doppelganger out. Cooper doppelganger ends up in the glass box which Bob has prepared for him to be held till his Mom/Experiment can show up there and consume him. The presence of Dougie, or the efforts of Naido and the White lodge, allows him to escape and go to her. Thwarting the Experiment, making her angry and causing her to consume the couple in NYC. Cooper doppelganger takes Dougie's place but he is merely a doppelganger still. Cooper's spirit is still stuck in the Black Lodge. The doppelganger in Vegas is now the original though and has Cooper's memories allowing him to act. But the process is traumatic and Cooper doppelganger doesn't fully wake up till receiving another jolt from the outlet when he sticks the fork in.
In Part 17 at the sheriff station Cooper doppelganger does not have his FBI pin. His face appears over the ending scene indicating he is watching it. This is his spirit in the lodge. His spirit states 'We live inside a dream” just as Jeffries did in 1989. Both were referring to the fact they live in the lodge, a dream world. The WE are the occupants of the Black Lodge. Cooper doppelganger uses the key to 315 and returns to the Black Lodge to see Jeffries, go back in time and fails to take Laura home. We are shown Cooper back in the waiting room surrounded by flame. But unlike a doppelganger it doesn't revert to a seed. This is Cooper's actual body, minus BOB. Cooper doppelganger put the green ring on him back at the sheriff station so that his body would return to the waiting room in a manner similar to Ray Monroe. At this point Cooper doppelganger returns to the waiting room and he is FINALLY rejoined, body and spirit. He is now able to leave. We know this because Cooper now has his FBI pin. Cooper does not truly exit the lodge till this point. Cooper remains himself even when he goes to the motel with Diane, is in Odessa and is with Carrie Page becoming Richard. We know this because he has his pin the whole way.

The Arm is the thing that Mike cut off. He saw a God face and cut off that evil Arm. This Arm was killing with Bob. Why The Arm have evil doppelganger if it is evil itself.

There must be both good and bad Mikes and arms. Way back when a Mike and an Arm, the little man, demand garmonbozia from Bob which he extracts from Leland for them. The Arm also collaborates with Bob in the convenience store. Plus we clearly see the evolved Arm and it's doppelganger in Season 3. I think everything in the waiting room has a doppelganger and is both good and bad. The evil ARM Mike cuts off must be the in the waiting room and the good evolved Arm in the waiting room thinks the evil arm is it's doppelganger. Maybe doppelgangers don't realize they are doppelgangers and refer to the original as their doppelganger.
The only reason for evolution is that actor don't play a role. In oryginal series shown us doppelganger of Arm only for one reason. To show us, that it's possible. He don't do nothing there in last episode of season 2. Coop just see him for this purpose, to explain who is Cooper that left lodge.
Later in FWWM we got new explanation. Now little man said "I am the arm". Until that we could even thought that little man is good and helps Coop in season 1 and 2. But Lynch changed everything in FWWM. There we see a normal little man, without doppelganger eyes who make a deal with Bob with ring and eats garmanbozia. He don't have doppelganger evil eyes. So it's it. Normal form of little man is evil. In season 3 as a tree he doesn't seem to be good, he wants only Bob back with garmonbozia. Look at a moment when Dougie back instead of Mr C. Bad Coop spits the whole garmonbozia in car. Normally he should be back to lodge and spits it for the Arm. That what this tree wants.
I see but what about Mike? Mike is similar to the little man from earlier in actions but in Season 3 he is most definitely helping Cooper.

because the doppelgenger is good, what we have always seen to make the pact cho BOB is what sends cooper in non existence is the real arm
