I did not know where to put this topic, but thought it fitting here.
I cannot stop thinking about the ending, and the show in general, like most of you, I assume. Those of you who read The Secret History of Twin Peaks, will of course remember the numerous continuity errors. My assumption is that the dossier was written in the other Twin Peaks which we saw during the ending in which these facts are correct, but since we did not know about this new version of Twin Peaks that was established/created in part 18, we could not know about the validity of the facts. Mark Frost apparently said that "All will be revealed in time" regarding the differences.
David Lynch said that this book was Mark Frost's version of Twin Peaks. This leads me to another point: A lot of the mythology in The Return appears different from the one from the original run. Where the latter seems more spiritual, the former appears more scientific, and maybe that is where Frost really is during this season: Namely all this stuff about different dimensions, etc. And in the book, there is a lot of science fiction like stuff about aliens, scientific researches, and Jack Parsons.
Just some speculation from my part.

I agree with your first conclusion. I think that we see something of an altered timeline with unintended consequences, including presumably things that the Archivist in TSHOTP recorded as true because they are true in that new timeline.
As it relates to your second idea, the role of Maj Briggs and the data he was gathering was evident relatively early on. They didn't do a lot of exposition on aliens, other dimensions, time travel, lodges, but clues were there even if still forming in their minds on how it would play out.

anyone who read the secret history might remember that there is a whole chapter about the hiding of secret documents by the CIA including:
- the existence of aliens
- the existence of giant aliens who seemed to be goodhearted
- the existence of more evil aliens who seemed to be extremely interested in the faith of humankind mostly after the invention of nuclear
- the belief that these aliens do not travel to earth from another planet but already exist in another dimension
- the understanding that these aliens can travel easily from dimension to dimension to "play and fool" us
- the admission that nobody still know why they like to "play " with our fate
- the assumption that the mother was released when nuclear was invented and first tested in white sands with the assumption that at the same time a satanic ritual of birth was taking place right there
- a whole chapter about illuminati, crowley and conspirators in the USA and satanic rituals including the OWL FIGURE

The Twin Peaks that we know and love could have been filed away for good, to make way for a new Mark Frost Twin Peaks spin-off show set in this new reality.

What people seem to forget all the time is that Lynch is a conspiratorialist and so is Frost. They love to hide codes in their works linked to conspirations.
This is extremely evident in the secret history of twin peaks where we have multiple conspiration theories emerging including the illuminati the masonery , aliens, mind control, the killing of John Lennon and JFK and marylin monroe
Also everyone seems to forget that Laura's story was originally intended to be the story of Marylyn Monroe as the first MK ULTRA victim.
No I'm not making this up, Yes it is all in the book but if you watch carefully its all in the series too:
-Candie=Marylyn =brainwashed
-main plot of new TwinPeaks = depicted on Fresco at the american world bank in new york
-lodges=masonic lodges same colors, same symbols, same structure

This is YET another piece of evidence that he loves Conspirations and he believes them..... so..... we know he was the biggest Kubrick's fan who was also into conspirations.... and I believe he is using his art as a way to speak out....to show us or to simply show what he believes to be true.
I believe Twin Peaks is three dimensional:
-the plot
-the under plot (the mystery)
-the hidden code (and I believe this code is hidden in the weirdest out-of-contest scenes such as Wally Brando, Candie, Ben$Jerry Horne....)
