Mr C, evil as he is, is certainly capable of committing rape. But it seems "out of character" to have carried out the act on a comatose Audrey. Mr C and Bob especially I would think get off not on the act, but the terror and trauma imposed on others.. garmonbozia. So if he's the father, I'd bet it was after Audrey's "recovery." Being manipulated by Mr C, taken advantage of by someone she thought she was in love with.. then maybe learning the truth? This I can see wrecking her emotionally. Add in the demon seed son that would follow and her present psychological state is completely understandable.
If we go with the idea that some people are positing that Mr. C. has "evolved" over 25 years..."Mr. C." as we were first introduced was reckless, insane, goofy, etc. etc. Then, he becomes ego, revolving around and surpassing BOB/id? I dunno.

It has been inferred, by some viewers, from when Doc Hayward mentions seeing Cooper leave the ICU (where Audrey and Annie were).
It was Doc's GUESS of why he had seen "Cooper" there. He could've stopped by to make sure Annie died so she didn't "tell any tales."
Some thoughts:
I think tonight's episode was the first definite confirmation that Audrey is Richard's mom.
If Mr. C. is the dark side / dark half of Cooper I can imagine him following his lust for Audrey, that his good half surpressed.
In how far is Mr. C. human and does he need sex/rape to reproduce? Does he have some other way to plant the seed? Is that the same way Sonny Jim came into being?

I think the only reason Coop didn't kill Richard on the spot was b/c he intuited he might be looking at his own son. Not that it would make him suddenly empathetic, but if Coop can USE Richard in some fashion, then he's useful. Coop will probably try to figure out how far from the demon seed tree young Richard has dropped. Not far! being the obvious answer.

Maybe. I have been wondering all along if it really happened the way we think. Richard said his mother had Dale's picture. This could mean many things.
If Audrey has Dale's picture - or kept it long enough for Richard to be born, grow up and see it - then she's not aware that Mr C assaulted her. Otherwise she would have thrown that out, thinking it was the real Cooper.
