Anybody else notice that in the past 2 or 3 episodes there are frames missing all over the place? It was especially bad last week when Hawk, Andy, Bobby and Truman went to Jack Rabbits Palace, but I noticed it again in this episode as well.

Where did you notice it this episode?
If I am understanding you correctly, I think I noticed some in the beginning shots, when moving over the woods.
If you're talking about the missing frames when Mr. C is hanging up the phone, I think it's supposed to imply that time doesn't flow the same way as outside the influence sphere of the ConvenienceStoreGalacticShip™.

I noticed some frames "jumping" when Mark Frosts character exits the woods and meets up with Carl in the trailer park. It's the far away shot when Carl walks into the frame ... prior to their close up conversation.
When I first noticed it I thought either my TV was lagging or my eyes were playing tricks on me. I definitely think it's getting more consistent throughout the episodes now. I would have to go back and re-watch last nights to call out more specific places where I noticed it.
After thinking about it for a bit it kind of reminds me of the second to last episode of season two when the people's hands shake throughout the episode. Definitely DL & MF's way of showing something is about to happen / is happening in Twin Peaks.
