So it was evil cooper in the FWWM David Bowie scene?

No, it was definitely not evil Cooper/Mr. C. Just look at him in that scene when he kneels in front of Gordon's desk. This is none other than the young Cooper of March 1988. Would Mr. C tell Gordon about his dream? Cooper's dream may have triggered the arrival of Jeffries from the (2016?) future back to 1988. Those who have had the 'Blue Rose experience' are in some cases able to manipulate time, see Major Briggs (halting his physical ageing) and probably also Jeffries. 'He was never here', says Albert at the end of this FWWM scene.

And the scene happens at the same time Chet Desmond dissappears in Deer Meadow, when he picks up the Owl Cave symbol ring. Those who touch or wear the ring end up in the Red Room (Laura, Dougie, Ray). Could Chet 'going up to the Red Room' simultaneously have created a portal for Jeffries to pay a brief visit to the Philadelphia headquarters?

I got the impression it was another time disturbance.  Jeffries is aware of the doppelganger of Dale as he exists in the time he's returned from but in the the time experienced by Cole and Cooper on Earth he hasn't shown up yet.

Yes, but I don't think it is really "time travel." Jeffries may be experiencing things through "lodge time," which is more like an "eternal now." I doubt that Jeffries learned at some future time that there were 2 Coopers, in the same way that Gordon and Albert are learning it in the 21st century.

It does appear or is suggested that Jeffries came out of the lodge when Chet Desmond went in after touching the ring. But  not clear why he would land in the FBI Office and then just disappear. 

At some point in the Return, that black box in Argentina disintegrates and is coughed up as a little gold  ball like the one we have seen in the Red Room. I had wondered if Jeffries got stuck in some electrical circuit and was communicating from there. And that now he "is" no more, just like the original Dougie no longer exists. If I remember right, all that remained of that Dougie was a little gold ball.

But maybe I don't  remember it right.  Oh dear........so much confusion

I believe Jeffries is suggesting that Cooper is the "dreamer".

Cooper himself has proven that FBI-ers/Blue Rosers/do-Gooders can pay visits to Red Room/WhiteLodge/BlackLodge and return. Never sure how they return though (see how Andy now behaves himself)

It's not necessarily EvilCoop there in the Philly FBI office.  Jeffries has been travelling on a different plane via the lodge entities and may have been aware of the future EvilCoop doppleganger.  Thus, when he sees the real Coop in the flesh, his reaction is to assume it's the dopple.  It seemed the lodge entities (jumping man) were purposefully toying with him in that scene to create added confusion.
