I guess so because it takes place after the events of the originals series, right? And that's why Philip Jefferies says "who do you think this is there?"?
Maybe everyone already knew this but for some reason I'm just putting this together now?
It was my understanding that those events took place before the series.
Yes that office scene happened before the Laura Palmer murder investigation
I believe Cooped (Mr. C.) disappeared shortly after the last episode of season 2.

I believe that it's the good Coop in the Philadelphia offices. Jeffreys seems confused to me and maybe un aware of the Doppelgänger phenomena. That may be why he recognizes Coop as Mr. C.
I got the impression it was another time disturbance. Jeffries is aware of the doppelganger of Dale as he exists in the time he's returned from but in the the time experienced by Cole and Cooper on Earth he hasn't shown up yet.
Are you saying that Jeffries came from the future in that scene? I am having a hard time understanding the whole Philadelphia scene. I thought Jefferies disappeared years before and the Buenos Aires images we see in the missing scenes happened way before Cooper got his Doppelgänger.

Yes, I'm definitely going with the time dis-continuum theory. It's not so much that Jeffries definitely CAME from the future (although he might have) but that where HAS he been, what does he know, where is going, and what the hell is going on?! Maybe he's jumping around in some weird way or maybe his "travels" are providing him with insight and information.
Much like Dale Cooper could talk to Laura in her dream (and she his) before he set foot in the Lodge, Jeffries experienced events future and past as well. I predict he's seen both Coopers and was probably trying to discern in the moment which was which. His cryptic speaking didn't register with Gordon or Rosenfeld since they were preoccupied with his sudden reappearance.
That makes sense-- after all, (1) the calendar thing ("May... 1989?" implies he's not even sure what year he's in), (2) by the time that scene was shot, it was already common knowledge that Evil Coop was roaming the world.
One side note to add to this: Briggs (not Bobby, his father) apparently died in a fire over 20 years before season 3, but when his headless body was found, it was the body of a 40 year old man, which caused a lot of confusion. Briggs (through the lounge, I think) time-traveled to the future and his physical body was present on the earth. Time travel works both ways, so I think Phillip Jeffries had traveled to the past and had known about Mr C in the scene in FWWM, that's why he said "Do you know who that is?!" while pointing at Dale Cooper.
The question that remains is, where is Phillip Jeffries now?
Just remember many times in the Black Lodge the question posed has been, "Is this future or is it past?"
This suggest to me in this Black Lodge they are unaware when a human soul visits them what time their visitor has come from.

Another side note, it didn't seem like he had much control over his travel during FWWM. He seemed to want to talk to Gordon about the meeting over the convenience store but he didn't realize what year it was and he didn't expect to see a Cooper in the building. We can't be sure that he meant to go back to Argentina at the end of the scene either. Everything about his scene was very chaotic. Brigg's doesn't seem to have control in the original series either. Perhaps later they both gain some sort of control over their ability to move to the events of their choice?
