Anyone noticed how the train (in which I suppose Jack, Ryan, Mr. C and Darya travel) doesn't have tracks? At the scene at the crossing we can see how the road is closed for the incoming train, but there are no train tracks, yet the trains goes through anyway. Anyone noticed this or has any insight on it? I loved it and am very intrigued about it.

I wondered that too when I first saw it. Possibly the crest of the road before the tracks rises higher. I wouldn't doubt it's an illusion that Lynch thought up and filmed when the conditions were just right.
