Actor Miguel Ferrer died January 19th 2017, during takes I presume.

Could be, but since there is already an 'In Memory of Catherine Coulson' in the endtitles of S3E1/3.01 I think we might also not see her again anymore...?
Miguel Ferrer died after filming all his parts.

Filming was completed in early 2016.
Also, my father, like Ferrer, died of throat cancer. I'm not sure when Ferrer was diagnosed, but he seems to be in good shape here; he's not showing any of what I perceive usual symptoms (drastic loss of weight, speech difficulties, numbness).
As for who might be dying, I have no clue. I dare not have a clue.
