It would be a bit strange for Lynch to reference Supernatural (the series), since it seems like Supernatural would be referencing Lynch's work rather, but quirky is as quirky does.
Around season 12 or 13, there's a whole storyline in Supernatural about Chuck, who is God, who is a writer of science fiction works which, in meta fashion, are about the Winchester brothers of Supernatural and their exploits.
I'm wondering if the Charlie/Chuck characters and references could be a nod to that, just for kicks maybe. It would make Charlie a good candidate for The Dreamer, or maybe Audrey created Charlie and she is the Dreamer. I'm not entirely sure I believe this, but the Chuck is God thing seems plausible as a pop culture reference at least.
If I remember my Supernatural (been awhile), Chuck is first introduced as a writer of the books and is believed to be a prophet (for a whole season). Then he is later revealed maybe 2 seasons later to possibly be God. It is not then confirmed in the show for a while longer (maybe another season). Once he is revealed he's, uh, not quite what you would expect.
Just thought our Twin Peaks people that didn't watch it might want to know a little bit more background on the guy. He's common reading at the Charlies Society.

Chuck/God, aka Chuck Shurley, had a sister named The Darkness, who partied with the Horseman Death. Maybe Charlie knows Sarah Palmer? Mostly I'm joking.
